Or you could just give up on ArcMap and get Illustator and the MapPublisher extension, but then you're looking at spending several grand....

Aaron,

I guess my first question would have to do with your work flow.  You 
state that you turn on each layer at a time then export it a transparent 
image?  Does this mean you are exporting each layer as an image from the 
/data view/? Or are you doing this from the /layout view/ with 
additional map elements (e.g. scale bar, north arrow, etc. added)?  If 
you are doing the former, it would seem to me that you may just need a 
good tutorial on creating layouts in ArcMap.  And there are plenty of 
those available (e.g. both /Getting to Know ArcGIS Desktop /and /GIS 
Tutorial /have chapters on creating maps using ArcMap). However, if you 
already are versed in working in the layout view of ArcMap, David W. is 
correct that a more explicit question about you ArcMaps wants is warranted.
